Mechanical Filtration is used to remove larger solids and suspended debris from the water through some type of filter media. The most common media used for mechanical filtration would be mats or pads and nets or baskets found in skimmer boxes. Pre-filters can also be considered as mechanical filtration.
Biological Filtration is a process when bio-media is used to provide a "home" for beneficial bacteria. There are many kinds of bio-media out there, they are all designed to provide the maximum amount of surface area for beneficial bacteria to colonize on. Beneficial bacteria aids in the chemical consumption and conversion from ammonia -> nitrites -> nitrates and eventually to nitrogen gas. It is this process that renders toxins into safer and usable substances. It is best to use biological filtration after mechanical because the beneficial bacteria are no longer hindered with the chore of breaking down large solids.
